add element fasta file as required parameter

will allow people to add a set of any elements to be combined with the long-read set, otherwise for now it can only be those from the long-read assemblies as it go looking for the elements based on the feat file.
Therefore breaks on elements not present in the long-read assemblies because it cannot extract them
