Rename many processes and and combine steps

### Description of feature

We want everything to largely fit under ANNOTATE, SUMMARIZE, and VISUALIZE. So CALL cna be rolled into ANNOTATE, DISTILL gets renamed to SUMMARIZE. PRODUCT gets renamed to VISUALIZE. All outputs go into 1 of these three main folders (either directly or as subfolders).
